No, that's not it. TS/RA2 don't support non-rectangular foundations anyway (except for that hospital; it is a bit of an oddity) so there is no shape to set. And size should be determined somewhere else, in art.ini I believe. It's been a while since I messed with any of this, but it's bound to be in the docks. My three suggestions:

1: is "NumberOfDocks=4" (or whatever) in your code anywhere?
2: how about "Helipad=yes" ?
3: and "UnitReload=yes" ?

All three are (I think) required for the landing of aircraft.
